Maybe you can use nandub instead of VirtualDUB.

Nandub is a "advanced" version of VirtualDUB. Best thing about it is the best 2-pass-encoding i've ever seen. But it also has some nice features like the automatic shutdown. You can download it at http://www.nandub.org/
