Problem with Tmpgenc enocded movies

Hi, whenever i encode a movie using PAL settings in TMPGenc i get a slight stopping and starting of the video (not the audio) could anyone think of why this might happen. The video stops very slightly ever 2/3 seconds for about half a second or so.
