Cutting AVIs with Dolby Digital

I have made a copy of Apocalypse Now Redux that has been encoded with 2-Pass XviD with the original AC3 Dolby Digital audio. Now I have already mixed the audio and video together to make a 2 GB file. The movie plays perfectly but of course I need to cut it to fit onto CDs. Well I used virtual dub to cut the video and for some reason the first of three files works fine however the other two play the audio from the beginning of the original movie instead of where it was cut. This seems to occur only with movies that I use AC3 with. Any ideas why this is happening?

I managed to fix my problem. I used VDub v1.4c with the AC3 addon to mix in the audio. I tried to use the same version to cut the files but that is what caused my problems. Instead I used v1.4.9 without the AC3 addon and it cut perfectly.

nandub is the best choice for muxing and cutting, since its support for various formats is much better.
