I just started using dvd-rebuilder freeware edition after about a year using dvd shrink. What are the best possible settings to use (encoders, filters, whatever) that are freeware with this program. I don't care about the quality of the extra or menus. I just want the main movie to have the best possible quality. I don't care how long encoding takes, I just want a great quality backup. Thanks for any suggestions.

You might care to start off with HCenc in best mode. Don't bother with filters unless your source has particular problems (eg a TV rip with a watermark you want removed) or really bad granularity.
Run it in 2 pass mode and leave the defaults as they are.
Consider also using Half-D1 and steal 25% space from extras. Of course, everyone knows my view is to blank all extras (how many times you gunna watch them anyway?) to get best movie quality.
I'm not sure if the freeware version allows for using other matrices, but after getting familiar with DVD Rebuilder, you might wanna download and install Rockas's Rebuilder Matrix Editor. These matrixes for the correct bitrate can be selected with HCEnc.
To maximise video quality, keep only AC3 streams and discard DTS (this is the default IIRC).
Remember, this will take time but the output is truly astonishing, especially on lower bitrate stuff (say 3,000).

well, HC ENC 018 as a freeware encoder does a really nice job
then there is AQM (AutoQMatEnc), which is another freeware encoder with slightly different approach of creating custom matrices in order to meet the demands of different scenes/bitrates
i have never tried AQM with the freeware version of rebuilder but it should work just fine: you'll find instructions on how to address aqm from within rebuilder on sapstar's site / the official autoqmatenc home
of course you would blank all extras and menues if you dont care for them with either vobblanker (freeware) or dimad's excellent DVDREMAKE PRO or by using the PRO version of rebuilder which also let's you chose: movie only (as opposed to ALL)
