Dual audio wont transcode english. HELP!

I recently got Neon Genesis Evangelion (great anime by the way) and in vlc player I definitely have the option to choose between japanese 5.1 and English 2.0. For some reason, in mkv2vob, episodes 2 thru 15 will not transcode the english audio track and settles for the japanese audio track. the other episodes worked fine, but I cannot figure this one out. If anyone out there knows please help.

And I refuse to just enable eng subs. The audio track is there in mkv.

Makes no sense.
