OK i scanned and it found a trojan in Daemon tools which is trusted software. should i delete the trojan in daemon?

I found that it only seems to have problems on my 2nd HDD,so i've narrowed the
problem down a bit

Hold on there before you get hasty about reformatting, reformatting can be a helpful thing but I dont recommend jumping right into
A few things to consider before doing it
1. Backing up all your important data (Photos, MP3s, Email, and important Doc's)
2. Downloading ALL current driver's and placing em all onto a CD or a secondary HD
Of course having a seconday HD makes all this very easy as you can just reformat the C: Drive and Leave the D: Drive as is
But I would like to know beforehand is...
Have you checked ALL your drivers first???
BIOS (Check yours against MSI's Latest for it http://www.msi.com.tw/program/suppor...?UID=22&kind=1) this MSI's BIOS for MS-6378 VER. 3 SO PLEASE ensure you have the right version number.
VERIFY the correct MODEL and VERSION # off of the motherboard itself
Motherboard drivers from MSI (although is doesnt appear that MSI deviated from spec much) VIA all in one drivers

I noticed that you're running driver # 6.14.0001.3880 for the VIA AC'97 Audio which MSI has version 6.14.1.3870 listed as the latest. You never really know what/how MSI manipulated the mobo off of VIA's spec'ed platform. as the latest as of 2003-7-16 [OLD yes, but different. Possible problem? possible yes, not likely though!]
Video: Disable the Integrated Trident Blade 2D / 3D Video Acclerator in the BIOS and use a driver cleaner program like, Driver Cleaner Pro to remove BOTH the trident and nVidia's drivers reboot and reinstall the nVidia drivers
Install all the other MSI drivers at this point, yes the MSI drivers may be old but it's a good baseline for you to set on your system (System Restoral Point) and then you may try other drivers straight from VIA / and others. That way you always have the roll back to go to if things get flakey. Just as a side note MSI for the most part sticks with platform spec's but does change things around quite a bit for example my MSI K7N2G-ILSR is not much like the spec'd platform that nVidia created for the nForce 2 mobo's and MS lists that my sound controller is a a realtek ac97 chip, and most peeps would allow the windows update to change it, and I did too, and it me a bit to realize what the heck happened after the reboot and the sound wouldnt worky since the nForce 2 uses nVidia's sound force. doah it happens to all of us
My other ? is how long has it been since you reinstalled Windows, as I always recommend a fresh install every 12 - 18 months.

Ok i've done most of what you said to do,and I used pro driver cleaner on my nvidia drivers but i couldn't find trident on the list of what it could clean.I last installed windows about 6/7 months ago.
