Could be that flaskmpeg use by default VBR?, first I encoding 3 episodes (71 minutes) of BGC 2040 using this settings:
320x240, divx 4.12 at 1500bps & MP3 at 96kbps and the final file size was 640mb.
After that I try to put 4 episodes (94 minutes) using the same settings (320x240, divx 4.12 at 1500bps & MP3 at 96kbps) without any additional setting in flaskmpeg and the final file size was 647mb.
Just 7mb for 23 minutes more?. What happens here?

I would suggest you work on single episodes only, instead of the whole chunk of the lot, so that you can make sure that each episode gets its correct distribution of bits (desired filesize).

Your problem would be easily described as the quirk of VBR on certain movies. I have had a few series that behave just like that.
