when you open the wav file in soft encode, it will only put the wav on 2 channels. Will this still come through as digital sound?

What you're seeing is the form of the .WAV INPUT - If you look to the left, you'll see the intended distribution of the to-be-created .AC3 file (which you can alter).
I'd strongly suggest that you read the available "Help" files - to "help" familiarize yourself with the program's capabilities... -

If you're going for 5 channels. copy your wav file to another folder,
then rename it twice. Now you have the same file with 3 different
names. Open all 3 files in soft encode. You'll probably want to mute the rear channels, keeping only the 3 up front. This will give
you 5 channel AC3 and a file that's actually smaller than what you started with. I use the authoring feature of ifoedit to re-mux the
video (mv2) with the new AC3 audio, then toss the ifo files, keeping the new VOB.Comment
