Are you using DVD Decrypter to get the dvd onto your hard disk?
If so, what method are you using to decrypt it?
Usually I find that decrypting it as File makes it easier to work in dvd shrink.
In DVD decrypter go to: Mode>File and just rip the entire dvd to your hard disk. Also make 100% sure you have the files in a VIDEO_TS folder. So basically it should look something like this:

    c:\myDVD\VIDEO_TS\

When you now use dvd shrink, you can easily edit what you want to have on the dvd and at what quality. I usually don't bother with the menus and rip only the move at as high quality as possible. Here's a good guid to using dvd shrink, if you haven't read it already

digital, digest, dvd, divx, dvdr, dvd+r, dvd-r, rip, copy, ripping, convert, backup, back, up, shrink, xvid, software, download, news, guide, article

    Hope some of this helps.
