What effect will processing cuts that display an error message like in the attachment below in VB? "The seleced GOP is an open one."

I prefer cutting the studio splash intros and outtros from the main title and on some backups I've noticed various audio/video pops, screeches and pauses...

It's better to cut on a closed GOP. If you cut on an open GOP, little damage is done - you may miss a B frame or two (as they rely on forwards and backwards frame to decode themselves). However, some re-encoders may choke on this.
