It means that either some streams have been stripped and certain parts of the IFO tables do not match what's there anymore - or else the DVD was authored incorrectly in the first place.
If you say no, and cycle through the remote, when you get to these streams, you will likely hear nothing/see no subbie.
It's useful to hide the buttons that select these streams from your audio/subbie menu - but if you are doing a DL copy, I don't suppose you have stripped any streams anyway. So, it's most likely a little authoring error. Does no harm.

I've found that many commercial DVDs have ALL streams (8 audio and 32 subpics) defined in the VMGM! That doesn't make sense, since a menu can have only one audio and one subpic.
A similar discrepancy can happen in the VTSM domain, when there are no PGC with video, only dummies. In this case, one subpic and one audio are often declared in the domain streams attributes, without reason, since there is nothing to play.
Anyway, when there are too much streams defined in a menu domain (VMGM or VTSM), there is nothing to worry about. You cannot select which stream to use anyway. In the other hand, when too few streams are defined, the problem is really important. For example, if a menu with buttons has no subpic defined in domain stream attributes, the buttons highlights will not be visible on some players. I've never seen an original commercial DVD with too few streams defined.
The problem can be more important in the title domain (VTST). If there are unused streams defined in domain streams attributes, you will be able to select them with the remote, and you will hear/see nothing.
In the other hand, according to jsoto, if you remove the useless definitions, it is possible that your preferred stream selection gets disturbed after playing a title in a domain with fewer streams than for the main title. Seems this situation affects only some very old players.
PgcEdit verifies the streams when the DVD is opened, and warn you when there are some discrepancies. If you don't need or don't like this feature, you can turn it off. See Options -> Input/Output -> Automatically launch 'Fix number of streams in VMGM/VTSI_MAT'.
Anyway, this function is not related to burning.Comment

I thought I remembered there being a section in the guide dedicated to the different layer break options. If not, then just ignore my post because I haven't had my coffee yet. Ohh, I see that I'm refering to the wrong link.
