As blutach stated VobBlanker shouldn't give you the pause. However, I still haven't tried multiple cuts using VobBlanker, it's possible that somewhere along the line STC discontinuities are being added or perhaps you are just seeing the original layer break and that is causing a problem. You can look for it in VobBlanker, when you use the "Cells List" in the "Cat" category you should see something like 2,8,8,8,8,8,8 etc. or possibly 3,9,9,9,9,9 etc. any cell (other than the first one) that is a 2 or 3 or 10 or 11 is an "STC Discontinuity", and will cause a slight pause during playback.
DVD Shrink can be set to automatically remove these (layer breaks), PgcEdit can also remove them manually. This is different from the pauses you will get from making the cuts in DVD Shrink (I'm not really trying to confuse you, honest). When you use DVD Shrink to make the cuts, it will actually be creating seperate VTS titles, because they are seperate, there will be a pause as the player jumps from one title to the next.
There is a way to put all the titles back together again using the VobEdit program. I have used it successfully to put a number of small clips together into one VTS, however I've never tried to put together a whole movie (but it should work).

Look it over and see if you understand the process, it would be nice if you had a short movie that you could test it on. There is another step you would need to be able to use the menus on your DVD, that would be to import the put-back-together VTS title with your menus & extras. For that you would want to use VobBlanker and replace the entire movie with the put-back-together VTS title.
Hopefully I haven't confused you too much, we've given you a couple different ways to reach your final destination.
