Try merging the two video files together and encoding the whole thing with the audio wav file as the audio source, then after encoding split the mpeg file in 2 again. That way the audio with split with the video

    1. in TMPGEnc go to "file" "mpeg tools"
    2. go to the "Merge & Cut" tab
    3. click the Add button and add both halves of the movie
    4. choose your output file name and location
    5. click run

once done, encode the merged file using the wav file as the audio source. You can then split the file in 2 again using the same method as merging.

    1. go to "mpeg tools"
    2. "Merge & cut"
    3. add the full file you just encoded
    4. chose the output file name and location for the first half
    5. select the added file and then click edit
    6. slide the status bar pointer to the center of the status bar
    7. on the right you will see 2 curly braces, click the one on the right ot signify the end of the video file (make sure the first file is ending where you want it to.
    8. click ok
    9. for second file repeat steps 4 and 5
    10. move the pointer to where the first file left off and click the curly brace on the left to signify the begining of the file.
    11. move the pointer all the way to the end and click the curly brace on the right to signify the end.
    12. click ok
