This worked for me, so I hope it helps others:
I was receiving several underflow and/or overflow errors when multiplexing video and audio using bbMPEG. This problem went away when I set "Forced mux rate (in 50 bytes/sec) units" to 0 (zero). You find this setting on the Program Stream Settings tab after clicking Start Encoding and then Settings. The help file indicates that this forces bbMPEG to calculate the mux rate.
I have had no multiplexing errors since using this setting. Let me know if it helps you.
