I just downloaded Lord Of The Rings and it was in 3 parts so I tried using Virtual Dub to join them together but when I did it messed up the video and audio sync. The first part plays fine but the next 2 that I joined the audio is about 1 second ahead of the video. The 3 files are in perfect sync seprately. They were all encoded with the same codec and resolution and bit rate and fps and all of that. How can I fix it so that the audio and video are in sync with eachother through the entire movie?

1) Try loading Part 2 (by itself) into VirtulDub.
2)Change "Video" to "Direct Stream Copying".
3) Under "Audio", click on "Interleaving". Change "Delay Audio Track" (as a first attempt) to 500.
4) Save this file with a new filename.
5) Append the modified Part 2 to the original Part1. Play the combined file and carefully observe the effect on the modified audio track (It should be either closer to synchronized or, if the 500 was too much, the sound of the appended Part 2 should now be running AFTER the video). If not perfectly synchronized, DELETE this merged file and go back to step 1). At step 3) Use a setting of more or less than 500 based on your observation of your previous attempt to append these two files.
6) Once you've created a properly synchronized Part1/Part2 file, you should be able to simply append the unaltered Part3 to it. This new three part film should stay in synchronization all the way through. If for some reason, the third part goes out of synch (it shouldn't, but life is filled with anomalies), you know what to do.

Probably it's MP3 at 44100Hz.
2 other ways you can try:
1) Use VirtualDub and convert the segments to MP3 at 48000Hz. Note that some soundcards might have problems playing at 48000Hz. I haven't seen one.
a) Open the segment
b) Select Video -> Full processing mode
c) Select Audio -> Conversion... , check 48000Hz
d) Select Audio -> Compression..., choose 128kBit/s - 48000Hz
e) Save as Avi...
2) Convert to DivX-WMA, 128 kBit/s - 44100Hz
