Ok, I was encoding Jay and Silent Bob Strikes Back and when I played it back, half of the movie turned out ok but the other half was kind of skippy. After further analysis I found out that the last of the movie was interlaced and not progressive like the first half. I was wondering if there was a way to fix this when I encode and what programs do you recommend I use? Thank you.

I would use nandub because there are many good deinterlacing filters. The better ones won't change anything if the video is not interlaced, so you can applay the filter for the whole movie. I use the smart-deinterlace-2.7-filter.don't trust in guides -
Do I run the filter when I am encoding or do I do it before I am encoding because I read somewhere else to deinterlace before you compress?Comment

I successfully converted ALL of this video by doing it in two pieces, using Flask v.0.594PX3, after selecting "Load DVD" and selecting the first listed .IFO, as follows:
Up through 15:30 of Vts_01_3.vob (approximately 54:00 minutes into the entire movie), I used video settings of 23.976fps, Deinterlace (Threshhold 20), Blend instead of interpolate, and Reconstruct Progressive Images.
For the remainder of the video (Run the player, click on "Play", and move the slider to the end of the first section that I just described and click on "Stop"), I used video settings of 23.976fps, Deinterlace(Threshhold 20), Blend instead of interpolate, and DO NOT SELECT Reconstruct Progressive Images.Comment
