Can anyone describe the best way to cut a scene from an encoded divx? Or would I be better off doing this before encoding?

For cutting a scene from an existing AVI file:
1. Open file in Virtual/nandub
2. Set both Video and Audio tabs to Direct Stream Copy
3. Use the Mark In/Out buttons to specify the start and end of the new file respectively
4. Go to File -> Save as AVI and give a name to the new file
However, if you are encoding the movie yourself, it is recommended (of course) to specify the Mark In/Out positions prior to encoding, so as to save you time. -
Do them one by one (ie. scene by scene).
I'm not sure if you can do this (since I've not personally tried it out), but try and see if you can specify the jobs for each scene in VD's Job Control panel. If you can, that will save you a lot of trouble and time.Comment

You should be able to do this in one go with nandub, by using Direct Stream copy after encoding the entire movie.
Use the mark-in and mark out buttons to select one of the scenes you want to cut out, select Video->'delete frames'. Repeat this for all the sections you want to delete. And save as avi.
Edit: Of course you have to set the mark-in/out points at a key frame
