Can I use DVD Rebuilder from a file as opposed to a DVD? If so, and I can use DVD Decrypter, which mode? Thanks!Comment

DVD Rebuilder likes a full DVD structure. But (at least in the Pro version), you can do a movie only, or movie and menus only.
Rip always first - DVD Decrypter is best - File mode, all files.

Using DVD Rebuilder from a file is recommended because your hard disk is faster than a DVD-Rom source is. On "the-fly backups require that the source Rom to be able to keep up with and exceed the speed of the recorder."Once you eliminate the impossible, whatever remains, no matter how improbable, must be the truth." Plus there are no decryption algorithms in DVD Rebuilder.

I'm thinking DVD Rebuilder looks better than DVD Shrink but not much - is there any particular setting I should look out for? I've taken as much quality from extra features as possible - seems to make them uglier than it makes the movie look better - possible?Comment

no, impossible
reducing the data will result in higher bitrate and thus overall quality can not decrease
the difference between transcoder and encoder will become more obvious the more data will have to be reduced/the lower your average bitrate will be
thus it will be harder to spot the difference when you remove additional soundstreams, bonus etc
i saw a huge difference when converting starwars3 with different encoders/transcoders:

I didn't mean the movie looked worse, I meant the reduction in quality in the bonus features seemed greater than the increase in quality of the main movie.Comment

Of course - let's take a crude example.
Say your main movie is 3.5Gb and your extras are 1Gb (round figures). Say you reduced extras by 25% = 250Mb. This increases the movie by just 7%.
