Sounds like you are talking about VBR mp3. Use VirtualDubMod instead.

        The message says

        VBR audio stream detected
EirtualDub has detected an improper VBR audio encoding in the source aVI file and will rewrite the audio header with standard CBR values during processing for better compatibility. This may introduce up to 20328ms of skew from the video stream. It htis in unacceptable, depompress the *entire* audio stream to an uncompressed WAV file and recompress with a constant bitrate encoder. (bitrate:138.7 +or - 15.2 kbps)

So I have done everything except the recompress part. I tried to just brun the movie on its own and at about the 40 min mark it starts getting sketchy and just stops playing.

yeah it's a very common error because of the VBR audio. save an uncompressed wav file, then load it with the video and recompress with say....lame mp3.
